Sabiendo que se puede utilizar el "do/does" como enfático (p.e. "I work" --> "I do work") me pregunto... ¿¿se puede hacer lo mismo en oraciones interrogativas??

Es decir, "Where is he?" --> "Where does he is?"

No, no sirve. Se puede decir por ejemplo "Where is he exactly?"

También es posible decir "Where on earth is he?" Cabe destacar que se puede usar eso en todas preguntas enfáticas - por ejemplo "What on earth does he do?"

Two additional points are that (1) there is no 'does' form that you can use with the verb "to be" in any case and (2) "does" is used to construct questions without any special emphasis "where does he live" "why did you go there" 'when does the plane leave" and so forth.
