does that mean could you please not shout?

It´s close. Buena onda implies good mood/ good intention, in this context it may even mean "i don´t want to upset you"/"don´t take ofence"
I agree. Though I don't find the please in the original question?

¿puedes? can be translated sometimes into please but can you is more accurate.
