What is the difference between using

    Ekki koma aftur!
    Komdu ekki aftur!

I thought the first one was the proper way but I saw the other one used.

    Any difference in usage?

Bæði eru notuð. Það er bara, ef þú vilt setja áherslu á "ekki", þá er "EKKI koma aftur!" líklega notað meira.

They are both used. Only, if you want to emphasize "ekki" it's probably more usual to use "EKKI koma aftur!".
