    Your sentence is fine.

    I'd say: "Prefiero trabajar en grupo en vez de individualmente"

    Eso sería "instead of", ¿no? Aquí "rather than" quedaría mejor como "más que" (idea de preferencia, acepción 3ª) en mi opinión:

    Prefiero trabajar en grupo más que individualmente.
