היכל הספר הוא מבנה לבן בצורת מכסה של קנקן.
הוא מסמל את הקנקן שבו נמצאו חלק מהמגילות הגנוזות במערות קומראן
סביב המבנה הזה, יש ברכת מים כחולה.

It symbolizes the earthenware jar in which a part of the buried scrolls was found in the caves of Qumran.

Why did the author use נמצאו instead of נמצא? Isn’t חלק masculine singular?

Even for me as a native speaker it is difficult to understand the discussion in the link that amikama attached to his message.
I understand that both options are acceptable in this case (רוב המגילות), though I would say נמצאו .

Part of the Dead Sea scrolls were found inside several jars, not a single jar. Therefor the sentence should have been " מסמל את הקנקנים" -> represents the jars or "מסמל את סוג הקנקן" -> represents the type of jar...

I agree that in the case of the jar it might be misinterpreted.
