I don't know which is the better way to go about translating this. Would it be like this:

With the whole world that is
not all beautiful in our hearts,
we go on different paths to meet each other again

or like this:

Holding this flawed world in our hearts,
we go down different paths to meet each other again


Or is there a better way?

Lyrics are difficult to translate, but I think the first two lines mean something like "not just pretty things, but the whole world is etched upon our hearts." "Things" could also be "people."

I’m afraid that here (= in the original Japanese lyrics) it must be impossible for the reverse-image Japanese meaning of your first interpretation line "Not just pretty things." to abruptly/suddenly occur without any preceding context/relevant-words and yet followed by the second line without any conjunction. After all, the natural interpretation must be "... the world where not only pretty/beautiful things exist ... .", I guess.
