It is OK to say:

Have you read any books I have given you.

But is it OK to say:

Have you read any books of the books I have given you.
or
Have you read any books of those I have given you.

    Are these correct:

1 Have you read any books I have given you? (I have been giving you books for 5 years now. Have you read even one of them?)

2 Have you read any of the books I gave you? (I gave you a few books two weeks ago. Have you read any of them since then?)

3 Had you read any of the books I gave you? (Had you read any of them before I gave you?)

I think my interpretations are correct.

I wonder does it happen that a native speaker uses 2 but means 3?
