A physician specializing in functional medicine is a fully trained
and licensed conventional doctor who prefers to work with supplements
rather than drugs. They have a broad knowledge of conventional
medicine and the ability to monitor any necessary prescription medications. (Your Natural Medicine Cabinet/Burke Lennihan)

Does it mean they know what medications to prescribe to their patients? Or it has something to do with "control"?

I understand "monitor" as having something to do with control in this example, novice 81. I think Lennihan is telling us that one of these doctors would be qualified to treat a patient who already takes prescription medications and may need to continue taking them even though he is also being treated with supplements.

In the US, we don't have a medical specialty called "functional medicine".
