absence of activity along with lots of

A body needs abundant calcium to function properly, and one of bone’s many jobs is to serve as a reservoir of this vital mineral. [...] This problem, moreover, is often exacerbated by low levels of vitamin D, which helps the gut absorb calcium, and by low levels of dietary protein, which is also necessary to synthesize bone. If you are worried about osteoporosis, keep in mind that merely getting enough calcium and vitamin D is not enough to prevent or reverse the disease.
All in all, millions of years of natural selection did not gear our skeletons to mature in the absence of plentiful physical activity along with lots of calcium, vitamin D, and protein.

(The Story of the Human Body; Daniel Lieberman)

Would you be so kind as to tell me whether it should be read as 'along with [the absense of] lots of calcium, vitamin D, and protein'?

No this means that our skeletons have not evolved to mature with just calcium, vitamin d, and protein.

It is saying that skeletons need both physical activity and calcium vitamin d, and protein to mature.
