Accountant implies someone professional, in a suit, who has a boring job in Accounting.

Bookkeeper implies a clerical worker. Is quite an old phrase, and never used in England. Accountant is used commonly.

It's still used here, for people working in an "accounting department" in a more junior capacity than "accountants".

(And over here, many accountants -- those who worked for Enron, for example -- only wish their jobs had been boring! :D)
