2) That's an altogether different matter.
3) That's altogether a different matter.

    I like them in the order presented. I feel a bit squirmy about (3) because altogether has strayed from a comfortable place in and around different matter. For the same reason, Altogether that's different matter, would feel strange to me.

    Very approximately, altogether means completely in these sentences.
    Try reading them with completely instead.
