I think, techinically, both can work and be understood.

Or, you could say "within the software".

I would only use in. Bats in the belfry, babies in the bath, bugs in the software.

Bugs in, not with. Originally, in the early years of computers, when they were run by vacuum tubes (this is like World War 2), there were problems that were literally caused by insects (hence "bugs") that got into the circuitry.
