More healthily strikes me as an odd construction. I would use the word healthier, but then I would need to rearrange the sentence: Children growing up in a rural setting are healthier than those raised in an urban area. Additionally, the rearrangment draws the focus to the children's comparitive states of health.

I can't fault the grammar, but I think one could justify using the adjective: Children grow up [to be] healthier.....

It sounds better, as well, as far as I'm concerned.
