2. Oh,God, clear me of this disease.
3. Oh, God, cure this disease.
4. Oh, God, cure me of this disease.

Which of the above is correct? I often use the first one, although I don't know the reason.

Either #3 or #4 is correct. When you feel better, you are technically "cleared" of the disease, but the word "cure" is used specifically for that.
