Does this just mean "greet" (the WR dico says "coucou" can mean "hi") or (as my context suggests, where it is a reply to a jeer from someone) is it more like "give someone the finger"?

I don't think so. My next door neighbour often shouts "coucou", and I've never taken it as an insult! It's just a friendly wave (which turneth away wrath).
