It is part of a dialogue in a Manga. I can understand the meaning but I see the inverted construction twisting the sentence structure a lot.

I just wonder if people will really speak like this in real life. If not, what is the natural way to express the same meaning.

Yes, this structure is common when the subject is very long as in the present example.

With the comma, it becomes clearer. It's not an inverted construction, but a kind of apposition (not sure about the term to use in English...).

Anyways, the word order I feel comfortable with is something like this. But it probably sounds different to your ears, right?

Le 3ème institut où Dr Marcon a travaillé se trouve parmi ces 4-là.

Your sentence is correct only if you add two commas:

Le 3e institut, où Dr Marcon a travaillé, se trouve parmi ces quatre-là.​

The meaning is indeed:

L'institut où a travaillé Dr Marcon est le 3e de ces quatre instituts.​

"Où a travaillé Dr Marcon" is also inverted, right? Is it more common to be found inverted than normal sequence as "Où Dr Marcon a travaillé" ?

Yes, it is also inverted. Both word orders are fine, but I believe the inversion is a bit more common than the regular order.

Tout à fait d'accord avec ce qui a été dit sur la liberté de choix, inversion ou pas, dans ces phrases.
Par contraste, on n'a pas cette liberté dans les phrases interrogatives :
- Où a travaillé Dr Marcon ?
- Où Dr Marcon a travaillé ? mais Où Dr Marcon a-t-il travaillé ?

Remarque pour un autre fil éventuel : je ne dirais pas Dr Marcon mais le docteur Marcon.
