Its been a while that i have been waiting for your reply.
Do they sound grammatically correct?

    The present continuous "I (capital letter) have been waiting for your reply" is correct. It's your sentence construction that's at fault -- "It's been a while..." is almost always followed by "...since".

    Try: "I have been waiting for your reply for a while."
