Sometimes I get LINE messages in the middle of class and for courtesy reasons, I would like to reply that I can't reply right away, since I'm in class...

Here are my guesses:

ごめん、今授業中なんで、すぐ返事できないんですよ。
ごめん、今授業中なんで、すぐ返事できない状態です。

Is there a more natural/correct way to say it? What would you say?

    The two examples you gave are both correct. The first one sounds more casual since the use of 状態 makes it sound like you're trying to be precise and explanatory.
    If you're saying it to a friend, I would refrain from using です because it's a polite sentence form. Something like the following would work:
    ごめん、今授業中なんで、すぐ返事できない。
    Or if you're trying to be quick,
    ごめん、今授業中。
