Creo que wondering in the back of his head= está pensando profundamente y está buscando el significado en los recovecos de la mente. Es igual que "in the back of my mind" lo que sena mejor.
Yo entiendo por "in the back of his head" or "in the back of his mind" que es un pensamiento que te ronda por la cabeza mientras piensas más concretamente en otras cosas, no que estás pensando profundamente o buscando el significado.
Otro ejemplo:
"Have you called John yet?"
"No, not yet, I had it at the back of my mind but I haven't got round to doing it yet."
Otro ejemplo:

En el fondo de la cabeza:

Desde que lo leí llevo la idea en el fondo de la cabeza

En inglés, at the back of one's mind es más usual:
Aquel brillito intermitente en el fondo de la cabeza que dice...
That little flashing light in the back of one's mind that says...
Por supuesto uno tiene esas cosas en el fondo de la cabeza
