Let's say an online store has a replacement policy for defective products. Customers can simply ship the items back to the store, and send an email to the customer service department. Some customers want the replacement products to be shipped to their other home address in a different county or state if they are currently in that location. Please confirm if you can use either indicate or specify in the following context:

If the shipping address is different from the registered address, please indicate/specify it in your email.

What happens is some customers forget to write in their messages that they want the new products to be shipped to their other mailing address if they have more than one house.

I wouldn't understand your sentence to mean what you want it to mean, so I don't think "indicate it" or "specify it" works. I would suggest something like this:

If the shipping address is different from the registered address, please provide the new address in your email.
