What does "it" refer to? Does it refer to "the body bag and coffin" (the good quality of them ensure less pollution)? Or does it refer to the body?

    As the text was clearly not written by a native speaker and the quotation was of another non native speaker, it's not at all clear what "it" is. In any case the point of concern is contamination of groundwater, not contamination with groundwater.

    contaminate with

    To repeat: The author's English is less than perfect. The author is quoting something issued by the Sri Lankan government. For all we know, he has translated it into English himself. It's not good English.

    He's not using the word like the definition you supplied. He's using it as a substitute for the word "mix" and that's not a standard usage in AE and I feel certain the same is true in BE, based on earlier comments.
