which word is more appropriate to use in a research project in the section where we have to provide our reasons of choosing the topic?

    "rationale for choosing" is probably more common.
    But "justification for choosing" is perfectly OK too.

    The difference is very subtle, but I would say that you should say 'rationale of the project', but 'justification for choosing... ', or 'justification of the approach...' etc.
    In fact, Project rationale sounds better than 'rationale of the project'
