Las luces se encienden y apagan solas

Hola,

I said this first option: Don't worry, lights will go off automatically.

But, when I hang up the phone I was trying to come up with more ways to say the same and I came up with the following:

Don't worry, lights are set up to go off automatically at a given time (certain time).
Don't worry about the lights, they'll go off by themselves.

Please correct me if I'm wrong.

In this context it is always the lights.
If it is a given time then (and I assume you meant this) ...at X o'clock.
Perhaps 'turn off' rather than 'go off' which could mean explode.
If you mean turn off and on, then, ...they turn on and off by themselves (on their own).
