Yesterday, there was a severe storm here.As far as I know,lightning and thunder can be used as verbs so I wonder if I can say it is thundering and lightninging here.

Thunder is a verb, so you can say thundering. Lightning, however, is not.

We'd just say "with thunder and lightning". Lightning is by definition something that flashes in the sky.
