    You would need something more than a comma in your alternative - either a full-stop or a semicolon:
    This research is based on anecdote. It is not based on fact.
    This research is based on anecdote; it is not based on fact.

    Inserting a comma in This research is based on anecdote[,] not fact is optional, to my mind.

    This research is based on anecdote, not fact.

    I'd definitely use the comma in that sentence (but I would not go so far as to throw around words like wrong or abomination. :D)
