How do you say what are in this sentence : What are you doing?
Do what are become one word, like water with a flap t?

In general there is no pause at word boundaries in AE. So "water you doing" and "what are you doing" are spoken exactly the same (6 syllables, all 6 the same length, no pauses, the syllable "do" stressed) except for the different initial vowel in "what/water".
