Does rotten means extremely unpleasant in this context?

    The idea seems to be that the glow pervades the room in an unpleasant, putrid manner. The author's word choice is questionable.

    Yes it does; "rotten with green light" is an adjectival phrase - a descriptive = "The schoolroom glowed; it was rotten with green light."
