Hi,

Do you say "There are five shelves in my book shelf"?
Is that natural?
I feel the repetition of shelf is not good.

I haven't encountered the word bookcase before. Yes, bookcase, but it is also called bookshelf, isn't it?
So bookshelf is correct, but to avoid repetition, use bookcase. Right?

    I don't think a bookshelf is a bookcase, no.

From our WR Random House Dictionary: bookshelf:
    book•shelf /ˈbʊkˌʃɛlf/ n. [countable],pl. -shelves.
a shelf for holding books, esp. one of the shelves in a bookcase.

Here's a previous thread that discusses this:
    Bookshelf with many layers?
