The whole sentece is:

Some changes have to be made to the interface from System1 to System2 in order to manage properly premium transactions with Stamp Duty Exceptions processed in System1.

I think "...in order to properly manage premium transactions..." sounds better.

That's what sounds good to me, but then you'll probably have some people cringe because of the split infinitive . Another possibility is putting it at the end of the sentence.
