Can I use 'my company is 2 months behind in pay' to mean 'My company hasn't paid salaries in two months' ?

Yes, it makes sense and is understandable.
It's just not the way a native speaker would say it.

I'd usually say "My company hasn't met (or made) payroll in two months."

"In pay" sounds odd to me.
I might say something along the lines of "My company is 2 months behind with our salary payments".

I think that also sounds odd. I'd say "I'm two months behind on/with my rent".

To me (AE) "two months behind on the house" implies a mortgage rather than rental.
